Good question, assuming you're already familiar with this, but I use custom properties pretty extensively in NPM to identify the functional network or system. If the nodes you want in the map have a custom property, then you're in luck. On the left column in Network Atlas, you can use the drop down to group devices custom property (or anything else that works) and then simply highlight the ones you want in the map and drag them over.
